Kuala Lumpur, Malaysia to Tokyo is an approximately 10.5- hour flight. You can also do a combination of bus and flight; or do a combination of car and ferry. Due to the time zone difference, you'll lose 1 hour traveling from Kuala Lumpur to Tokyo. Prepare for a bit cooler weather when traveling from Kuala Lumpur in May: high temperatures in Tokyo hover around 28°C and lows are around 19°C.
